The Owls (2-1-1) were outshot for the second straight match, but Emslie put two of the team's three shots on goal into the net for the road win.
The first goal came in the 57th minute as the Scotland native scored from the right side for what proved to be the game-winner. Her third goal of the season, and 20th of her career, came on an assist from Dani Dangremond in the 79th minute.
Amanda Lodge, Hildur Hauksdottir and Olivia Mbala also recorded shots for the Owls.
Cal Poly (1-2-0) attempted five shots in the first 18 minutes, but Drinkwater snagged three of them to keep the Mustangs at bay.
FAU faces a pair of in-state foes next weekend, on the road at UCF on Friday, Sept. 5 and at Miami on Sunday, Sept. 7.
